TV shows disappearing after span

After spanning tv shows, some of the episodes cannot be found anywhere and not appearing in iTunes library

This definitely should not be happening. In fact, there is no code in TuneSpan that would remove a track reference of any kind from within iTunes.
Did you ever run any other script or anything like that? Did you ever manually remove any tracks from iTunes?

No I have not manually removed any tracks. I am not that computer savy when it comes to this type of thing so I let the programes run as they are meant. Everything has been working fine up to now but now noticed early episodes of tv shows not showing up anywhere in my files

Do you ever remember getting a prompt from TuneSpan when you after it loaded at some point to "Trash Files for Spanned Tracks Deleted from iTunes"?

Yes. As stated previously I generally just let Tunespan do its thing. The most recent was today but noticed it was wanting to trash the episodes I saw were missing. What should I have done in these instances.

This alert should only come up if you removed a track from iTunes. If you didn't recognize the tracks as ones that you intentionally removed from iTunes, it would have been best to not let TuneSpan move the files to the Trash if you did not want them to be deleted.
But, have you since emptied the Trash in Finder? The files should still be in there if you haven't emptied the trash already.
Since you saw this alert from TuneSpan though, that would indicate that the track references to the TV Shows were removed from iTunes at some point before that, not though TuneSpan.

Yes they are iTunes purchases. some of the tv shows were only downloaded in the past month.
I have checked in iTunes to see if I can download them again but they are showing as already in my library.
