Thanks for getting in touch, I'm sorry its not straightforward to use TuneSpan.
You do have to select tracks you want to span and select the location you want to span them to.
The images on the Mac App Store and my website (http://tunespan.com) offer a bit of a tutorial of the basics of using TuneSpan.
Take a look at those and read through the text, I know its a bit wordy but I hope after you read through that you will have a handle on how to use TuneSpan.
If you still have questions or anything doesn't make sense, please let me know and I can answer any questions you may have.

Issue: In the window where the media locations are stated just the itunes media location is listed.
What I have to do so that an alternative location is offered to move the media files to this location ?
My settings:
itunes library on external drive: /Volumes/Media/iTunes Music (this path is also stated in itunes settings)
I have already move my total itunes media to an external disk and want to move only selected files to the macbook back.
location should be: /Users/(me)/Music

You need to select a new "Span Location".
