how do I remove spaces from file names?

When I span and organize my files they are going onto a server drive where I have Logitech media server. I would like to remove the spaces in the filenames and replace them with underscores. I could do this on the file system but then iTunes won't find them anymore.

In fact, you should just be able to rename the files in the Finder, and iTunes will do a good job keeping up with those changes.
Of course, it would probably be easier to use some sort if batch renaming application, I'm sure there are a few options out there.
To make sure iTunes finds all the renamed files, you can use the "Locate Files..." option in TuneSpan.
But, it shouldn't be too big of a deal. iTunes does a really good job keeping track of file name changes and file moving around on a drive. It's when a file is moved to another drive that iTunes needs help from TuneSpan.
