Just had this message when opening Tunespan!!
What will happen to my huge spanned media library if I delete the app?

This issue is probably connected a a Security Certificate update on Apples part (http://www.theverge.com/2015/11/12/9721108/apple-mac-app-store-bug-security-certificate).
Your spanned tracks will be perfectly safe if you delete TuneSpan to re-download it from the Mac App Store.
Just don't delete any of TuneSpan's associated files in the library (it's preferences and database). But, that wouldn't happen by default when you're just deleting the app itself.
